Die spätgotische dreischiffige Hallenkirche mit schönem roten Backsteingemäuer stammt in der heutigen Form aus dem Jahre 1444. Sie war Wirkungsstätte des Pfarrers und Liederdichters Martin Rinckart - Verfasser und Komponist des bekannten Liedes "Nun danket alle Gott". 1617 wurde der in Eilenburg geborene Martin Rinckart Archidiakonus an St. Nikolai. Er rettete 1639 die Stadt vor der Ausplünderung durch die schwedischen Truppen.
Das Lied ist heute noch fester Bestandteil des evangelischen Liedergutes und darüber hinaus wird das Lied konfessionsübergreifend in vielen Ländern der Erde gesungen. Namhafte Komponisten wie Johann Sebastian Bach, Max Reger, Johannes Brahms oder Felix Mendelsohn Bartholdy gaben dem Lied oder dessen Melodie in ihren Werken Raum.
Die Nikolaikirche gehört zu den ältesten Kirchenstandorten der Umgebung. Sie ist heute das älteste Bauwerk des Stadtzentrums und befindet sich direkt am Lutherweg Sachsen. Vermutlich um 970/980 entstand an dieser Stelle der erste Kirchenbau. 1404 wurden die Kirche und der sie umgebende Friedhof neu geweiht. 1435 und 1535 wird die Kirche durch Großbrände zerstört. Immer wieder machte ihr aber auch das Hochwasser zu schaffen (1413, 1434, 1573, 1771, 1854).
Der Wiederaufbau der 1945 schwer zerstörten Kirche ist bis heute nicht abgeschlossen. 2005 wurde ein restaurierter spätgotischer Schnitzaltar (von 1506) auf den Hauptaltar aufgestellt. Dieser stammt aus der ehemaligen Hospitalkapelle des Stadtfriedhofes.
