Der Zschonerbach beginnt am Zusammenfluss von Kesselbach und Brückelbach in Steinbach, am nördlichen Rand des Gewerbegebiets Kesselsdorf.Er fließt in östlicher Richtung in einem weiten, durch Feucht- und Nasswiesen geprägten Muldental. Bis Zöllmen weist das Bachbett ein relativ flaches Gefälle auf. Die Feuchtwiesen, insbesondere am Zöllmener Teich, stellen natürliche Retensionsbereiche dar.
