Zum 500. Todestag des Schweizer Friedensheiligen Nikolaus von Flüe (1417 – 1487) wurden die Kellergewölbe der Basilika in den Jahren 1985 - 1987 zu einem Sakralraum ausgebaut und am 21. März 1987 von Diözesanbischof Dr. Josef Stümpfle eingeweiht. Seitdem ist die Krypta eine Stätte der Besinnung und des Geistes.
